What factors (if any) go into choosing the better captain or alternatives? Is the any importance to experience when choosing? Does it have a positive or negative affect at all? Does a C have more influence than an A?
Only C has influence. Choose your best player and you won't make mistake.

From the guide: "Captain of the team increases the morale of the team and the other players then play better. This is applies especially to his linemates. An alternate captain carries out the role of the captain, if the captain cannot start in the game."
As far as I know, only if captain is not eligible for match, alternate captain gets his role. It is useful thing if he is injured and you don't log in every day, or if he plays in NT on Saturdays.
I am not aware of other examples for his absence.
