First of all stop buying players.
All your money should be invested in facilities (at least to level 8-9): training, regeneration, human resources and sport academy. As higher they are:
- your players will train better

Prob not to good, for a young player you will probablywant a higher quality so that you can train him up. Like others are saying though focus on facilities starting out and maybe buy players that will be able to play on your top two lines for under 1mill for now
Today in my game, I had a player who scored a hat trick and 3 assists and was +7. I had another player on that line who had 2 goals, 3 assists and was also +7. Neither player made the team of the day, even though they had better days statistically than the players who did. Is there a reason for this?
The team-of-the-day generally seems to prioritize upsets first, even-strength games second, and the stronger team winning third. You were stronger than your opponent and your game was a blow-out, so your players had a low priority for selection.
The players who were selected all came from even-strength games. After a quick glance, you're probably going to be one of the strongest teams in your league, so you won't have many players selected this season. Luckily, the All Star Team isn't very important - winning is.

You shouldn't have any staff who cost that much. In fact, you should probably avoid all staff for right now. Save your money for the facilities/arena.

I have a fresh recruit from my sports academy that has not been inserted to a league or friendly lineup, and is just on the team to train. What are the negatives for this player?
Obviously, he is taking a roster spot and not gaining experience or chemistry. Are there other cons? How is his career longevity being affected?

If he is there just to train there are none outside of taking a roster spot. Even then, there is no max, you just have a fee if you carry too many players that is a percentage of total salary (% depends on number of players over). If you intend on keeping this player the negatives are he has no chem or exp like you said. C/L is not effected.
Career longevity (CL) is just a characteristic and it's not influenced by the fact that a player does or does not play in a specific game. CL is influenced by injuries, which are random in a team.
So, apart experience or chemistry there is no negative point.
A positive point for not playing in a game is the training. The training is higher for players which are not playing in games because they don't lose current energy.
